Looks to me like export control laws are to blame for the issue and that GitHub is merely complying to save itself legally.

I assume either GitHub received a message from law enforcement, or Microsoft did at some point and set up a policy that (also) applies to GitHub; they really don't have an incentive to do this unprovoked.

Other than the joys of EXIM laws which are pretty painful especially for services like Github. Being legally complaint in all the countries of your users is pretty tricky so I'd imagine now Microsoft have taken over they're probably trying to roll out the same levels of compliance as the rest of Microsoft.
